About Us

In early 2000, we worked on computational biology, particular on protein secondary structure, subcellular localization, and other predictions.

Our lab started to work on bioinformatics for mass spectrometry (MS)-based proteomics at the end of 2003 in collaboration with Dr. Yu-Ju Chen, Institute of Chemistry, Academia Sinica. As liquid chromatography (LC) combined with tandem mass spectrometry (MS/MS) has become a predominant technology for large-scale proteomics research, we have been particularly focusing on bioinformatics for mass spectrometry-based proteomics research. In the past years, we have completed a suite of generic, and robust automated quantitation methods, comprehensively covering most of current experiment approaches, including Multi-Q for iTRAQ labeling MaXIC-Q for ICAT-labeling and SILAC labeling, and IDEAL-Q for label-free quantitation.

Since MS has also been applied to metabolomics research, we have also worked on automated metabolite quantitation based on MS1 data and developed a tool called Metab-Q. Furthermore, we have also worked on automated metabolite identification based on MS1 data and developed a tool called Metab-ID.

As advent of mass spectrometry technology, big data from new MS instrument becomes hard to analyze. There is a pressing need to develop bioinformatics tools for the analysis of MS data. All of our developed tools are freely available for academic use. We will continue to dedicate our effort for computational analysis of different omics data.
